refactor: simplify ontology loading, ambiguity, depencencies

Proposed Changes

• General refactor to simplify ontology loading process - only supporting graphDB repos right now.
• Handle ambigious labels (by not allowing them at the input stage)
• fix some dependency issues, comments
• add tests
