As suggested by TarThoron. Change door transitions to save rooms that are guarded by bomb passages:
Desert palace back door -> Pink Brinstar mainstreet (from save room)
Death Mountain moldorm cave -> Kraid's lair kihunter room (from save room)

Those bomb passages lead to softlock if destroyed with last power bomb and without bombs collected. No change in logic required.

Firstly, I think this will eventually be changed with in-SM softlock patches.
Secondly, if I get this right, Desert would indeed simply lead you to Z3 first sphere (assuming walking in returns you to the save room, not the DP dungeon). But exiting through a cave entrance into DM is not first sphere, it would circumvent flute or glove+lamp (and possibly also hookshot or mirror+hammer depending on which exact entrance this is), right?

Exiting from Kraid's lair into DM is fine since you would be able to use the regular Norfair DM portal in that case anyway.

Hm, yeah I guess that's true. Didn't think through all the possibilities due to my first point.
