The ABC Atlas is a comprehensive and carefully curated resource of mouse and human brain cell datasets, providing high-quality transcriptomic and spatial annotations. It represents a major effort by the authors to make brain cell type data accessible and standardized for the scientific community.

We sincerely thank the authors for making this resource available.

This PR provides a Scanpy-based reproduction of MERFISH Tutorial Part 1 from the ABC Atlas. The goal is to simplify the original workflow using standard AnnData and scanpy tools, while preserving the biological content and results.

The focus is on reducing custom plotting code and improving reproducibility and readability.

Main Changes

1. Scanpy-based visualization workflow

2. Added navigation index notebook
