The jbrowse-plugin-mafviewer is a plugin that allows viewing multiple sequence alignments, and has been somewhat experimental but has proven to be useful, but it may be worth making the jump into the core monorepo. UCSC publishes data in e.g. bigMaf in the trackhubs, so things like this could be loaded without plugins if it is made into a core plugin.
