Fix Cytoscape profiling logging

Follow up to #390 (comment). Cytoscape does not use the out_dir argument property that is required for profiling logging. However, profiling Cytoscape is also not important compared to profiling the pathway reconstruction algorithms.

If we change how to create Cytoscape sessions with #409, this may no longer be relevant.
