Reference upgrades fail

- An old reference entry with headers only contain refNNNNNN| patterns, e.g.:
>ref000001|ref000001
or
>ref000001
This still fails the upgrade script, check the upgrade log for the names of failed references. 2. Users had directory structures inside the repository for previous version, e.g.:
myrepository/foo/
myrepository/foo/reference.info.xml
myrepository/foo/sequence/
myrepository/foo/sequence/foo.fasta
myrepository/foo/sequence/foo.fasta.*
This might confuse the upgrade script. Users might need to manually upgrade references in this layout.
